About Us:

The Centro Nacional de Análisis Genómico (CNAG) is one of the largest Genome Sequencing Centers in Europe.

The CNAG Consortium aims to carry out large-scale projects in DNA/RNA analysis for the improvement of quality of life in collaboration with the Spanish, European and International Research Community. CNAG researchers participate in major International Genome Initiatives such as the Human Cell Atlas (HCA), the International Cancer Genome Consortium (ICGC), the International Human Epigenome Consortium (IHEC), the International Rare Diseases Research Consortium (IRDiRC), the European Reference Genome Atlas (ERGA) and the European Infrastructure for life-science information (ELIXIR), as well as in several EU-funded projects.

The Role

We have an opening for a Bioinformatic Post-doctoral fellow in the Biomedical Genomics Group (https://www.cnag.eu/teams/genome-research-unit/biomedical-genomics-group).

We are looking for a highly motivated and creative thinking individual who is interested in working in an environment where the high level of technical sophistication requires matching up with latest generation of algorithmic, statistical and computational methods. We require the ability for working in a multi-disciplinary context on collaborative projects.

Scientific Profile

* Strong interest in data interoperability, and standards as enablers of reproducible biomedical research.
* Comfortable working with incomplete, noisy, and evolving clinical and omics datasets.
* Ability to translate scientific questions into data structures, workflows, and platform capabilities.
* Experience collaborating in multidisciplinary environments involving clinicians, biologists, bioinformaticians, and software engineers.

Data Standardisation and Analytics

* Knowledge of Global Alliance for Genomics and Health (GA4GH) data standards, including Phenopackets v2 and Beacon v2, and their application in research settings.
* Familiarity with biomedical ontologies and controlled vocabularies (e.g., HPO, NCIT) and their role in semantic harmonisation of clinical data.
* Experience working with bulk and single-cell RNA-seq transcriptomics data, including large matrix formats such as HDF5 and AnnData.
* Hands-on experience with scientific workflow management systems (e.g., Nextflow or Snakemake) to enable reproducible computational analyses.
* Proficiency in scientific scripting and data analysis using Python and R; Perl experience is a plus.

Whom would we like to hire?

* PhD in bioinformatics or similar.
* Demonstrated research excellence through peer-reviewed publications.
* Experience with Linux, programming (Python, Perl, R) and developing new software.
* Knowledge in NGS-data analysis.
* Experience in the development of new methods.
* Strong commitment to high-quality work and sound administrative abilities.
* Excellent communication and writing skills.
* Proven track record of developing/maintaining Python REST APIs (e.g., Flask or FastAPI) best in a biomedical research context. Experience with asynchronous task execution of biomedical data analysis pipelines is a strong plus.
* Hands-on experience with modern JavaScript frameworks such as React or Svelte. Having experience in building intuitive web UIs for clinicians and biomedical researchers is a strong plus.
* Feeling at home with Linux, paired with strong command-line skills. Experience with SLURM based HPCs is a plus.
* Experience in deploying or operating scientific services inside virtual machines or Kubernetes environments to support scalability and reproducibility.
* Experience with CI/CD pipelines to ensure traceable, reliable releases of scientific software; Jenkins experience is a plus.
* Experience working with Identity and Access Management solutions, such as Keycloak (OIDC/OAuth2).
* Knowledge of Data Privacy regulations (GDPR) and security best practices for handling sensitive patient data.
* Proactive and solution-oriented approach to diagnosing and resolving issues encountered by users of various technical skill levels.
